Vacancy for a Jalview Software Engineer!
in general newsWe are looking for a skilled Java software engineer to help make Jalview better. If you are interested in open source scientific software development, and have some experience in creating software that can be used to explore and analyse complex data, then read on !
The position is within Jalview’s development team, which is part of the Barton Group at the University of Dundee in the new Research Division of Computational Biology which will occupy one floor of the new CTIR building from March 2013.

Jalview 2.8 on YouTube
in community newsIn June 2013, Jim Procter was invited to give an introduction to Jalview webinar for SBGrid. This is now available on youtube here.
Whilst checking out this link, we also noticed some other excellent Jalview resources. Isabel Duarte has uploaded a jalview introductory tutorial in Portuguese, Tippitapitus screencast the creation of a phylogenetic tree with Jalview, and even put it to music!

Last Day to register for the 4th Jalview and JABA residential workshop!
in training newsJoin us at the Medical Sciences Teaching Centre in Oxford for the fourth Jalview Residential Course and Hackathon, which we’ve now renamed to the Jalview and JABA residential workshop !
The workshop takes place from 9am on 12th December to 5pm on the 13th December 2013. It begins with a hands-on Jalview training course, followed by evening dinner at St Catherine’s College. The second day covers advanced Jalview topics for users and developers. It also includes a Jalview ‘Clinic’, which provides an opportunity for you to work with the Jalview and JABA team and other delegates to solve your own analysis problems.

Job vacancies for a Jalview developer and training/outreach officer in Dundee
in general newsWe are looking for a Java software engineer with a PhD and experience of biological sequence analysis and GUI design, and a part-time training and outreach officer to develop online and face-to-face training materials for Jalview and its sister projects developed at the University of Dundee. Jalview talk and users meeting in Berlin at ISMB 2013
in community newsIf you plan to attend the ISMB meeting in Berlin this July, then be sure to come to the Jalview and JABAWS users, developers, and educators birds- of-a-feather meeting on Monday July 22nd at 5.40pm. We will also talk about the latest developments in Jalview and JABAWS during the Jalview Technology Track Talk (see TT01) which takes place at 10.30am on Sunday July 21st in Hall 9.

Version 2.0.1 of JABAWS is now available
in desktop newsA new version of JAva Bioinformatics Analysis Web Services (JABAWS) is now available from the JABAWS homepage. This release is compatible with Jalview version 2.8 and other existing JABAWS clients, so existing Jalview Desktop users will not need to do anything to benefit from this new release, but we recommend people with in-house and personal JABAWS servers upgrade as soon as possible.
JABAWS allows users of the Jalview Desktop to access multiple sequence alignment, protein disorder prediction and amino acid conservation analysis programs. Version 2.0.1 of JABAWS addresses some minor problems affecting protein disorder calculations, and also includes a revised set of parameters for AACons. This will allow users of the Jalview Desktop to simultaneously display results for any combination of the 18 conservation calculations provided by the AACons service.

Please help with Jalview funding renewal
in general newsJalview is made freely available to all thanks to a grant from the UK Biotechnology and Biological Sciences Research Council (BBSRC). This funds Jalview development, training courses, website, back-end servers and email support. We are currently seeking renewal of this grant and letters of support are critical to the success of this renewal. If you find Jalview useful, please take a few minutes to write as soon as possible and tell us how you use Jalview and how important it is to your work! If you use Jalview in research work, a letter of support might describe recent work you have used Jalview in and include any publications as a list while for teaching/training activities a list of courses/numbers of students would be valuable in making our case for continued funding. Jalview and 2013 Google Summer of Code at the Scottish Phylogeny Discussion Group
in community newsOn Monday 18th February, Jim Procter gave the opening talk at the Scottish Phylogeny Discussion Group meeting, which was held at the James Hutton Institutein Invergowrie - just a little further up the Tay from Dundee. The program for the afternoon also included some great talks from Rosanna Alderson (John Mitchell’s group in St. Andrews), Cristiane Calixto (John Brown’s group in JHI & U. Dundee), and Frank Wright of BIOSS (Biomathematics and Statistics Scotland).

Jalview in 2012 and 2013
in general news2012 was quite a year here at jalview.org. A number of long running projects finally bore fruit with the launch of our new website and logo, and the release of Jalview Version 2.8. The November release of Jalview was the first to support JABAWS 2, which was launched in December 2011, and to include RNA visualization features developed by our 2010 and 2011 Google Summer of Code students: Lauren Lui and Jan Engelhart. In July, we described these new features in a Jalview technology track talk at ISMB 2012, and also presented posters at ISMB and later on in Basel at ECCB 2012 and the Uniprot 10 symposium. We also ran a workshop in Heidelberg at VIZBI 2012 with Yann Ponty, in Tunis, at the Institut Pasteur during the LEISHDRUG Proteomics and Drug Design course, and also a two day hands-on course at the University of Edinburgh’s Wellcome Trust Centre for Cell Biology.
